Do the 'prohibited vs undead' and 'vs undead' boxes in Fear have some special setting to make them work? I set up a unit that used different attacks vs undead than it did the living, but the unit always used the normal attack, even against undead, and never used the 'vs undead' attack at all.

Yes, I did. The normal attack was 'prohibited vs. undead' and the other attack was 'vs. undead.'
Basically the character was a non-violent 'pacifist' kind of character; her normal attack is The Deceiver's conversion spell, and her vs. undead attack is a healing spell (since conversion doesn't affect undead). But she still always tries to convert the undead instead of heal them.
In fact, even if the healing attack is the ONLY attack she has, she won't use it at all if 'vs. undead' is checked.

Then it seems you haven't set up your "undead" monsters properly...
Is the "Is Undead" monster flag checked on the monsters you're trying to attack?
(The only other thing that flag is used for is for "caused enemy death" sounds for monsters... units can say different things when they kill undead and when they kill normal units)

The monsters I was attacking were just regular Thrall, not altered in any way, so I just assumed that the 'is undead' box would be checked, but when I looked at them it wasn't.
That's strange, because I'd always thought Thrall always had the 'is undead' box checked by default...And in Fear the Thrall monster isn't bold, like the basic foundation tags are, but there's no 'thrall' monster in my local folder, so I don't know why they would be marked as altered...
I did some investigating, and quite a few tags are marked as altered even when I have an empty local folder, like 'guts blood,' '16 berserk ghost,' and 'dwarf bottle lit'. Is that normal, or is there something messed up with my tags?

You're not the only one. For some reason, most undead aren't marked as Undead. Maybe the next patch should change that fact (since like Myrd says it doesn't affect much), so that vs. undead attacks will work the way people expect them to without a required tag change for all types of undead.
As far as I know, the only monsters marked as "undead" in the original tags are ghosts and maybe stygs.
